While the story of Baahubali has been closely guarded by the makers, rumour has it that there are striking similarities between SS Rajamouli’s magnum opus and Kannada classic
I've not seen Baahubali yet so I feel I'm only "half qualified" to talk this question.
I don't think it's remake of Mayura. Rajamouliuli's father has written a story for a Kannada movie before(if I'm right) and he is also close to our industry.

I've seen other movies of Rajamouli. No doubt he is a very good director but at the sametime there will be "at least" few scenes which are inspires/lifted from other movies.
I don't agree that Magadheera is remake of raja nanna raja. But there is similarity. Also based on few scenes from one more Kannada movie "H2O"(Where the old man tells the story of their previous births and shows photos for the same), screenplay is constructed for Magadheera.
His one more movie maryada raamanna was inspired by Hollywood flick " Our hospitality " and if rumors were to be believed, it was also inspired by Kannada movie "Balagaalittu olage Baa". There were controversies for his other movie "Eega" as well.
So there's a chance that he might have been inspired by "Mayura"(story wise), but telling it as remake is big a "No" from my side. He is a well established director and lets not defame him
